The Classification Compare Window
   Arranging the clusters on the screen in a visually pleasing manner is a difficult task. ArrayMiner does its best to achieve this, but you are nevertheless given the possibility to arrange the display to your own liking.

    You can click on a cluster box and drag it vertically to a desired position, any connections attached to the box follow the movement. In addition, you can use the "Spread all vert." or "Spread Vertically" buttons to readjusts the vertical spacing in all/selected classification(s).

    Right-clicking on a cluster box in the Display Panel brings up the following popup menu:



Arranging the Display

   Available options :

  • "Rename Classification" renames the currently selected classification
  • "Rename Classification" renames the currently selected cluster
  • "Incorporate Path on the right" positions the clusters in the classification and in the classifications on its right in a way that minimizes the number of connections crossing each other
  • "Align path on the right" aligns horizontally the clusters most strongly connected on the right to the cluster clicked
  • "Tidy all on the right" attempts to reorder vertically the clusters to achieve the best representation

Additional options
  • "Evaluate by current Clustering Criterion" will evaluate the selected classification with the current chosen parameters of optimization and print the value in the text window
  • "Save classification as GeneSpring file" lets you save this classification as a GeneSpring compatible file, that you can open in GeneSpring using the command "load classification from file" in the external program interface of GeneSpring
  • "Inspect Gene List" will pop up a window containing the genes present in the selected cluster
  • "Display in graphical windows" will replace the currently shown solution by the selected one. This will discard your current solution.
  • "Save Image Area" lets you save the window content as a picture. Additional parameters are available such as size and compression settings of the picture.
